Connor struck with six minutes to go after John Finnigan had cancelled out Gylfi Sigurdsson's first-half opener.
Crewe took just 90 seconds to take the lead when Calvin Zola knocked down Clayton Donaldson's cross and Sigurdsson banged in from six yards out.
But the Robins were back in it when Marlon Broomes tripped David Hutton in the box and Finnigan tucked in the 58th minute penalty.
Town boss Martin Allen went for broke and it paid dividends when substitute Leon Constantine crossed for Connor to nod in the winner.
