Portugal boss Carlos Queiroz rung the changes with Cristiano Ronaldo and Simao out through injury, while Deco and Jose Bosingwa were missing from the squad.
He gave debuts to sweeper Ze Castro, winger Eliseu and keeper Beto, who pulled off several eye-catching saves as Estonia dominated the second-half in the Le Coq Arena.
The game also marked the international retirement of Estonia goalkeeper Mart Poom, who is also assistant goalkeeping coach at Arsenal and has won 120 caps for his country.
