The visitors took the lead in the 15th minute when Billy Clarke got to the ball ahead of Conrad Logan to prod home Rob Purdie's free-kick at the near post for his eighth goal of the season.
Claude Gnakpa levelled with his first goal for the Hatters in the 31st minute as he rose to send a bullet header into the top corner from 15 yards from Rossi Jarvis's free-kick.
Jarvis saw a volley saved by Simon Brown in the 66th minute, but Darlington went close when Purdie hit the top of the crossbar with a 25-yard strike in the 69th minute and Liam Hatch nodded wide from six yards soon after.
Substitute Greg Blundell saw an angled drive saved by Logan in the 81st minute, but his 15-yard snapshot found the roof of the net in the final minute.
Luton still had time to hit the crossbar through Asa Hall in stoppage time, but Darlington claimed the points.
